To organize bookmarks non-alphabetically is a slow and tedious process, moreso if you have a lot of bookmarks to organize. You will have to ^k (cut) and ^u (paste) every single line where you want it to appear within the file. To organize your bookmarks alphabetically is a lot easier. Simply rename your file 'lynx_bookmarks.html' that is in your files directory to something like 'test.html' and then enter that file and start pressing 'a' to add and 'l' for link, alphabetically. You can loosely add a - z links and then go back later and finetune the alphabetics of them. CCN does not have an automatic alphabetic system for bookmarks. The first link that you save will create a brand new 'lynx_bookmarks.html' and each successive link will be added alphabetically as you go through your old bookmark file and add the files in that order. When you are done adding all of the files alphabetically, delete 'test.html'. You could do this operation on a much smaller scale, creating small files each time and renaming them to something else, in essence, organizing your bookmarks by category. It's just more time consuming.
